I do not have a pet being a mage, but the first time I controlled a Geist i didn't see the bar pop up. (they are quite stupid) He will start to harvest when he points to the crystal. If tell your Geist to harvest the crystal and he just shrugs at you and says something like "Mphmm rmphhimm rrhummghph?", then stand closer to the crystal and try again. If you charm a different Geist while that one is working, you will loose him. You do have to be near the Geist when he turns the crystals in, however I was able to stand at the foot of the platform and got credit.
If you lose your disguise while the Geist is running up the platform, you will not receive credit. The Geist that was under my control did not attack me but would disappear after a shortly after loosing my disguise. (even if you are not near him) I have also had a few experiences where I lost my disguise while next to my Geist.
